IBERO offers 10 doctorates (Ph.D) highly recognized in their field. For instance, the doctorate in Social Anthropology is accredited at the highest standard by CONACYT in the National Graduate Program (Programa Nacional de Posgrado- PNP) with the category of "Competent at the International Level". The Doctorate in Education began in 2006 as a joint effort with the ITESO of Guadalajara and IBERO of Puebla, sister Jesuit universities. To be admitted into a graduate program, students must pass the Exam III (CENEVAL), which is an exam in Spanish required for admission. The exam may be taken at the IBERO or at CENEVAL centers throughout Mexico.

International students who do not live in Mexico may take the exam after their arrival at the university on the first date the exam is offered at the university.
